In this thread I will explain in detail the process of installing Jedi Knight: Academy mods & pk3 files (player skins, console skins etc.).

First, locate the file you want to download your JKA mod or pk3 file from (Jediknight3.filefront.com is one of the common such sources).

Navigate the links until you come upon the option to download this file.
When the window appears asking for permission to download, select "Save".
You will then be asked to select the location to save the file in.

Navigate your computer until you come upon the "Base file", found here: C:/Program Files/Lucas Arts/Jedi Knight Academy/Game data/base.
To get to this folder, open "My computer", or the area where you can gain access to your computer's harddrives.

Select harddrive "C" (the most common letter for the harddrive you will find the game installed on), and proceed to the folder labled "Program files".
In here look for a folder by the name of the publisher, "Lucasarts".
In this folder is a folder with your Jedi Knight Academy folder. Select this folder, and inside is another folder called "Game data".
In this folder is yet another folder called "base".

In this base folder is where you will save the mods and pk3 files for JKA.

Now, one of the most common ways data such as mods and pk3's are saved on the internet is through a WinRar archive.

Now when you have saved the archive file in the base folder, (if it is not a WinRar archive folder, read no further) locate the base folder again via My Computer and open up the archive.
Drag the content from the WinRar window DIRECTLY into your base file, and voila, you've got your mod or pk3 file installed.

Now, Windows Vista does something funky some times. It will save the files you attempted to save into your base folder into a "Compatible Open" version of your base folder.

If you have Windows Vista, and can't locate the file you just download, which your 100% sure you got, go to "Compatibility Mode", on the bar towards the top of the window that you have located the base folder in, and copy & paste the WinRar archive in there, then open the archive file and drag the contents to your Base folder.
